This may be due to the code format the prefix is set up with. Some of the code format options do not include sequential codes.
If you are using a prefix with a format that uses sequential codes, the codes are likely not showing in numerical order because the prefix is being shared by multiple groups. This usually means there are multiple agencies working on the same client. Client Success will be able to confirm if there are multiple groups with access to the prefix.
